The short version: bring up the Options page for Aircraft and Helicopter. For each, you can left-click on various command boxes with your mouse, then move or twist your joystick; the type of joystick function is then recorded for that command (and its counterpart, if any, e.g. forward/backward pitch). You also want to make sure to delete any mouse move settings.
It is also handy to set, on the Common Controls page, the Secondary box for cycling the view (Primary key "C"). Set this to some convenient joystick control button (I set it to the hat "up" function on mine). Don't forget to hit "Apply". Now when you jump in a craft, you can immediately hit this button once and get rid of the cockpit obstructing your view. You can also use it to cycle through all views outside your craft.

Aircraft Setup and Flying
For aircraft, you want to mouse-click select the right (Secondary) Accelerate box and move your throttle forward, then select the right (Secondary) Steer Right and twist your joystick (if your joystick twists). Now select the left (Primary) Pitch Fwd and push the joystick forward, and select the left (Primary) Roll Right and push the joystick to the right; you want to make sure to get rid of the mouse moves assigned, or your mouse will fight your joystick (and win). Assign fire, flare, and views to buttons as you wish. Most importantly, hit "Apply" when you're done editing or all your work goes away. You can clear any key mapping by clicking the box and hit Escape. Worse comes to worst, there's a Reset to Default button (though this resets all settings on all pages).

Flying aircraft is pretty straightforward. You usually want the throttle all the way forward (except for F35s on takeoff, where setting it all the way backward lets you lift off vertically). You might want to slow down when flying over your airbase to resupply. One trick is that you can use your left hand to push the "S" key, so you don't have to fiddle with the joystick's throttle. Pushing "S" will override the joystick temporarily and slow you down; release "S" and you'll fully accelerate again.
Helicopter Setup and Flying
For helicopters, do pretty much the same as aircraft, except that all joystick commands can be Secondary, since there are no mouse moves. Don't forget to click "Apply".

It's particularly handy to keep the key bindings for the helicopter. In particular, you can use W and S to rise/accelerate and drop. The way I fly: set the throttle to the middle position, say 52% thrust shown in the HUD. Now to take off, hold down W. Let go of W to hover in place. To move forward, move the joystick forward and hold W. When you let go of W, your thrust goes into hover mode, keeping you pretty much where you are. To land and rearm/repair on the heli pad, hold down S. I prefer this type of control as I then don't have to mess with the throttle setting. However, there are many other combinations; many people do not use the joystick at all for the helicopter, preferring the keyboard.
Practicing
To practice without people firing at you, you can make your own local server multiplayer game and play with the equipment to your heart's content. I like the homebases on the 64-player Daqing Oilfields map for practicing, as each has the four main kinds of air vehicles for each side. To try out the F35's VTOL capabilities, you have to choose a battle with a carrier, e.g. Gulf of Oman.
Troubleshooting
- You've got the latest driver for your joystick, right? (Though nowadays most joysticks should be plug and play easy; some people swear by removing their specialized drivers.)
- Make sure your joystick is calibrated before you fly. Visit your system's Control Panel and look for the Game Controllers heading. Personally, my joystick still has a slight steer to the left by default, but I can cope.
- If you find your joystick too sensitive for the controls, you can adjust the Sensitivity slider in the middle column. 1.00 is sensible, but play around. Pitch and yaw sensitivity can also be adjusted (though I've never messed with these).
- If after all this you still don't like your joystick setup, you might try the free DXTweak2 utility. You can adjust the deadzone (where the joystick has no effect), the centering point, etc.
